Yes you can, because I play SS, I changed my team at the beginning of the game.
The impressive thing of the HG & SS is that if you go to Pal Park is not stupid to wait 24 hours for the pokemon, so you can migrate pokemon you (once you have sent the 6 Pokémon previously approved)
